2021 Clements Update and Continual Concerns

Last week, eBird started their taxonomy update. Though we follow the Clements Checklist for iNat, the only differences between the eBird taxonomy and Clements is polytypic subspecies groupings (ISSFs), hybrids and forms. Regardless, there’s been concern over the past couple of years over the efficiency of implementing these changes into iNat. This concern is increased with the fact that Clements did not update last year so we’re dealing with 2 years of updates instead of one. And if you’re wanting the numbers:

  • 17 new species need to be added
  • 94 species have been split
  • 8 species lumps

And these are just the species level changes, so I must ask this of the bird curators @loarie @maxkirsch, what is the plan going forward with making these changes and is there anything the average curator or even normal user can do to help?

Several curators have created avian hybrid taxa and kept them inactive, and requested the bird curators to active them. This is time efficient and seemed to work well. How do we feel about letting curators making “draft” taxon changes and have the bird curators commit them later on?

Closing to focus discussion toward the flag linked above.

Hi folks - while we’d like to stick with flags for discussing/deciding specific taxonomic tasks (which in the birds case would be things like deviating from Clements), we think its appropriate to use the forum to solicit help orchestrating this Clements update (since its a decided curation task). So I’m reopening this thread.

Aside from a few deviations, iNaturalist is currently aligned with Clements 2019. We’d like to start the processing of updating to Clements 2021 - note our target is the Clements Checklist v2021 CSV or Excel spreadsheet available here, not the ones that say eBird. If you naively compare iNaturalist with the new Clements 2021 checklist based on names, you can think of three categories based on overlap between the lists:

I’ve created a spreadsheet here that includes sheets for the Not in Clements (1,217 names) and Not in iNaturalist (1,373 names) categories

The first step we need to do is go through all the “Not in iNaturalist” names in the spreadsheet and figure out the proper destination taxon (i.e. the taxon that is in Clements 2021 where all the content associated with these taxa should end up). Any help filling out the spreadsheet by adding these names to the Destination column of the Not in Clements sheet would be hugely appreciated!

We need to get the first step done completely before moving forward (i.e. all 1,217 names should have destinations), but here’s what will happen next. We can use those destinations to sort out one-to-ones (situations where the name has changed but the actual taxon hasn’t changed such as being moved to a different genus or a spelling change) as well as lumps. This will also allow us to reduce the size of the Not in iNaturalist list (note in this example how we were able to remove Amphispizopsis quinquestriata from this list since its involved in a one-to-one).

Lastly, we can deal with the hardest part which is figuring out which one of the remaining Not in iNaturalist taxa need to be added via a split from some other taxon (e.g. E. eremodites) and which ones can just be added because they aren’t going to cause significant issues changing the meaning of existing IDs (e.g. C. anderseni).

Once, we get the first step done (filling out the destination column on the spreadsheet) I’ll re-crunch the Not in iNaturalist list and add a second step here for helping sort out the splits.

Many thanks for your help with this. I think this update should be relatively quick and painless if folks can help with tasks ‘step 1’ described here. Please focus on step 1 for now and hold off on flagging taxa on iNat, discussing deviations, or making draft taxon changes - we’ll get to those in turn

There are also a handful of changes in Clements 2021 to extinct taxa. Up to you folk to decide if worth updating all but some might need to be updated to match changes in extant taxa (e.g. extinct subspecies Sylvia melanocephala norrisae would be left behind if genus not updated with other extant subspecies). Just thought I’d mention it now rather than later.

I hope I’m not overstepping the mark here. I’m certainly not trying to replace any of the work already done or suggesting a different process. Just providing as a supplement. If not useful, feel free to ignore.

I’ve pulled together a Comparison of Clements 2019 & 2021 per Avibase. It is not a substitute for the primary source (i.e. the Clements spreadsheet) but it could be useful as a further check. Denis Lepage (of Avibase) is an author of the Clements Checklist so it’s reasonable to assume it is generally accurate. But the treatments on Avibase still could contain errors or, very likely, simplifications. Moreover I could have made some errors when compiling. Thus I have included links to the relevant Avibase comparison pages too.

I’ve said ‘no change’ if the scientific name is the same and the sp/ssp concept per Avibase is the same. Otherwise stated the type of one-to-one map (or lack of). These can be seen separately in the tabs.

here’s another comparison (still have some improvements to make but some of what’s there might be useful) - https://docs.google.com/spreadsheets/d/1vEnNH7jWTGijELTLFsIqX5NoGXr1o82S16xZi-RySck/edit?usp=sharing

I generally noted split/lump cases where an input and output should be the same (usually due to a high geographic and/or observation number bias toward one output), vs. those where all outputs should be new (due to major concept differences and so on).

examples of taxa that should be split/lumped back to an input:

  • Thalasseus maximus - over 11,000 observations, fewer than 1% of which pertain to the newly-split T. albididorsalis
  • Strix varia - over 20,000 observations, only 13 of which pertain to the newly-split Strix sartorii
  • Caprimulgus europaeus - lump involves a never-observed “species” synonymized with this species
  • Corvus brachyrhynchos - arguably no need for a lump at all, just a swap of C. caurinus to C. brachyrhynchos caurinus and an edit of the taxon range for C. brachyrhynchos
  • Sitta pusilla - none of the nearly 4000 iNat observations pertain to the newly-split S. insularis, which is extremely rare (if not already extinct) and range-restricted
  • Melopyrrha portoricensis - same as above, none of the 62 iNat observations pertain to the newly-split M. grandis, which hasn’t been recorded since the 1920s
  • Regulus - split should be atlased, so all North American Regulus IDs (all of which pertain to Corthylio calendula/Regulus satrapa) are bumped up to family while any Eurasian Regulus IDs (all of which should pertain to Regulus regulus/ignicapilla) remain unchanged

examples of splits/lumps that definitely should include all new outputs:

  • Caracara plancus - major concept difference, 2/3 of observations of 2021 C. plancus are of 2019 C. cheriway; the best order of operations here is probably to swap current 2019 C. plancus to a new C. p. plancus, and then (once all IDs are transferred to C. p. plancus) lump 2019 C. plancus and C. cheriway into a new C. plancus
  • Cyornis banyumas - most of the 2019 C. banyumas by range and number of observations becomes C. whitei (which keeps the common name of 2019 C. banyumas)
  • Grallaria rufula - extreme concept difference
  • Larus canus, arguably
  • Amazilia, Phalacrocorax, Sylvia - extreme concept difference and hundreds to thousands of genus-level IDs, most if not all of which don’t pertain to genus retaining name in 2021

Thanks to those who filled out the Destination column in the spreadsheet over the weekend. That was hugely helpful!

I now have mappings for most species. The remaining 215 taxa I’m unsure of are in a new sheet called 'Remaining not in iNat" in the spreadshhet. If you can help fill out the ‘status’ column that would be a huge help.

Most are ‘wholly new’ meaning they weren’t split off from any other taxa (rather were some population previously unknown to science). This means we can safely add them without having to split anything because adding them won’t impact any existing IDs.

But some are involved in splits. For example Curruca iberiae is split off from Sylvia cantillans which I accidentally overlooked. Anhinga rufa chantrei was split off from Anhinga rufa rufa. etc.

We don’t have to split all of these because sometimes there are no existing IDs to worry about (e.g. the only obs of Anhinga rufa rufa that would be messed up by splitting off Anhinga rufa chantrei are those from the middle east and we don’t have and IDs of Anhinga rufa rufa from there so Anhinga rufa chantrei can be safely added). But we can figure out when we need to split later, for now I just want to know which of these originated by being split off from some other species and which are ‘wholly new’. Its pretty easy to figure this out by reading the notes in the Clements spreadsheet. Thanks in advance!

In the meantime, I’m giving a little more thought to this question of when we need to split. In the last Climents update, we split any node that was involved in a split, for example, Syrtidicola is split off from Muscisaxicola and Muscisaxicola fluviatilis becomes Syrtidicola fluviatilis. In the past we not only would swap Muscisaxicola fluviatilis with Syrtidicola fluviatilis but also split Syrtidicola into Syrtidicola and Muscisaxicola. The justification being that Syrtidicola is narrowed so an existing ID of Syrtidicola might cause problems. I even split families if they were involved in this kind of split or reshuffling. But I think this may have been overkill. This time, we definitely want to split species, but I want to do a bit more research about the pros and cons of splitting genera etc. I think there might be a way to figure out how many existing IDs would be potentially thrown into confusion were we not to split and make decisions that way. I think I can finish that research tomorrow, and then I should have a final list of all the proposed taxon changes (and the number of observations involved) for people to review

Thanks again for all your help and patience with this big update.

One thing we could use help with is helping figure out whats happening in these splits and whether a taxon split is warranted. For example, one of these changes involves elevating 3 Bush warbler subspecies to species status. We know we have to do the 3 swaps (green lines). But do we also have to do this split (orange lines)?

In this case we don’t because there are only 13 existing IDs of L. castanea on 6 observations and they’re all on Sulawesi. In other words, after we (1) make the 3 swaps and (2) properly ‘narrow’ L. castanea (ie replace the name 'Chestnut-backed Bush Warber with Sulawesi Bush Warbler, and manually narrow the taxon range, atlas, and conservation statuses), we can skip (3) splitting the taxon because there are no existing IDs of L. castanea that might clash with future IDs of Beru and Seram Bush Warbler (e.g. existing ID of L. castanea on an obs on Buru Island that will be interpreted as a disagreement with a future ID of Buru Bush Warbler on that observation. A split would update such existing IDs to avoid clashes).

Below (in 4 parts), I’ve listed 65 potential species splits (ignoring genus splits for now) like this in the Clements update (the example above is #64), it would be super helpful if you could (as I’ve done in split #1 - split #3):

  1. Review the existing taxon map on the as-yet-unnarrowed input taxon (e.g. L. castanea) and make sure its correct (and if not update or ping someone who can).
  2. Assuming 1, provide an annotated screenshot of the map to help explain the split
  3. Check the link to the existing IDs (note while the total number of IDs is listed, the link only includes up to 200 observations) and provide a answer to “Split required?” as I’ve done for #1 - #3. Many thanks! Figuring out these splits is super tricky - but this does seem like a task that could be greatly sped up by a few more hands.

Don’t think we can edit your comments, adding comments will be tricky to follow what has and hasn’t been done. @forum_moderators could @loarie 's comments above be split off as a new wiki thread?
